One month later, Niko is awakened on a spaceship, the Salvare, and learns from the ship's sentient AI, William, that the ship is already off-course and heading towards the star Sirius A. Niko and the other members of the crew feud, but she is immediately established as the leader, however a failed attempt at trying to get the ship back on-course leads some of the crew to believe that Niko is not fit for the job. Crewmember Ian Yerxa fights Niko to claim her position and puts her into Soma sleep. Yerxa attempts to right the ship's course once again, but again everything goes awry and lead engineer August wakes Niko, who is able to fix everything. Michelle attacks Niko and Bernie begins to feel isolated from the group. Niko incapacitates her attacker and Zayn, the Salvare's doctor, holds her captive. Though Bernie is not experiencing symptoms, he is revealed to be the source of the virus. Petra is killed due to a gruesome blister on her neck. Feeling terrible, Bernie decides to help develop a cure, which a crewmember named Julian injects into himself, only to find a blister growing on his neck. He makes Bernie eject him from the airlock, but Bernie realizes gamma radiation is the key to the cure, and they blast the ship with the rays, eradicating the virus. The crew goes into Soma sleep for another few months, and William realizes he has evolved beyond his programming and feels lonely. Niko wakes up alone and finds a bloody August and learns that something on the ship is hunting them, and William is nowhere to be found. On Earth, Glass and Erik reconsolidate, somewhat.

William attempts to communicate with Niko, but Niko returns to her dream to stay with Jana. However, after everything goes wrong, Niko leaves to the dismay of her family. She awakens to find herself in another dream, where her old boyfriend Hudson is on the Salvare. In real life, Michelle locates a moon that possibly supports life, but Cas refuses to fly to it. The landing party, including Sasha, who has emerged from the cube, escape a giant alien monster and return to the Salvare. On the ship, Javier and Oliver argue, angering August who Oliver eventually kisses. Michelle and Sasha have sex, but are interrupted when Sasha thinks he sees a duplicate of himself from the cube. The crew's attempts to bring back William prove futile. Sasha keeps seeing his duplicate, and thinks he's hallucinating because no one else can see it. August finds that the baby alien from the moon caused the fire. Sasha goes to Zayn, and Zayn tells him that nothing's wrong, but continues to help him through his stress. After futile attempts to bring William back, he repairs himself and returns just in time to warn Niko of a fire in the mess hall. Once the damage is too substantial, William initiates the "Go Home Protocol" and sends the Salvare on a course back to Earth. While trying to recouple the ship, Cas lashes out at something Niko said while on the alien moon, and Niko attempts to repair their friendship. While out fixing a section of the ship in space, Niko is detached and sent into the void. The crew figure out a way to go back for Niko, who she, abandoned in space, flashes back to her kidnapping prior to coming on the Salvare. Sasha keeps seeing his duplicate, who convinces him to "let me in." The team realizes that the fire in the hull is causing exotic matter to build up, and they must shut it down. Unable to do it manually, Michelle attempts to turn it off from the inside. She succeeds, but is ripped apart by exotic matter and dies, to Cas' dismay. Meanwhile, Sasha discovers that his duplicate is infecting his mind.
