Due to the COVID-19 pandemic in Metro Manila, the preceding season, NCAA Season 95, was terminated. This meant tournaments that were ongoing or have not been started were all canceled. No championships were decided on canceled tournaments, and no general champions were named. The Management Committee has recommended on starting the athletic year in November, instead of the usual July schedule, with President Rodrigo Duterte moving the start of the academic year to September.[2] The season will only hold four tournaments featuring the league's four mandatory sports; athletics (track and field), basketball, volleyball, and swimming with online chess and esports being considered as potential exhibition sports.[3][4]

By June 2020, Colegio de San Juan de Letran announced that the season will start in the early months of 2021.[5]

This will also be the first season where foreigners are banned from playing.[6]

At the same time, due to the dissolution of ABS-CBN Sports and the denial of the new franchise of ABS-CBN by the House of Representatives, the NCAA has to find a new broadcast partner since its network's denial.[7] On November 19, 2020, NCAA signed a 5-year deal with GMA Network that will cover seasons 96 to 101. Only basketball, volleyball, athletics and swimming will be shown in the new season due to the COVID-19 pandemic. GMA News TV will cover all four sports while the men's basketball championships will air on GMA-7. The games will also be aired via livestreaming on GMANetwork.com and on GMA Pinoy TV for Filipinos abroad.[8]

After UAAP Season 83 was cancelled, the NCAA insisted on going through with its season, slated to start at the second quarter of 2021. The league will either mimic the PBA bubble, where two bubbles will be hosted for basketball and volleyball tournaments, one each in Intramuros, and another in Recto or Mendiola areas, or mimic the Southeast Asian Games and complete all tournaments in two to three weeks.[9]
